From the Latin Sancta Anna with Romance palatalisation: hagiotoponym dedicated to Saint Anne, mother of the Virgin Mary. The medieval form Santonia, with -ñ- spelling, preserves the characteristic Castilian palatalisation.

Medieval hagiotoponym with phonetic palatalisation. The Latin form Sancta Anna evolved in Castilian through the fusion of the two aa into an nn cluster that palatalised as ñ, the same pattern that gave annus → año, cannas → cañas. The form Santoña is documented from the 13th century. Saint Anne was venerated in a 9th-century Benedictine monastery located in today's Church of Santa María del Puerto, on the rock that shelters the bay. The town grew as a fishing port and preserves that character: the anchoas de Santoña are a protected designation of origin and an international reference from the 19th century, when the Vella family and other Italian emigrants from the north introduced Sicilian salting techniques to the local product.
